New engine came with two short pins in a bag?

Sounds like the plugs for the dipstick opening. My crate engine came with them as well. There is an opening on both sides of the block for the dipstick. It gives you the option of installing the dipstick on the driver or passenger side.

They could be for numerous things. Pictures would identify the item for sure.
Could be for the head, or oil pump guide pins.

Dailey pegged it. They are to plug the hole for the dipstick that is not used. The holes are a different size on each side. That is the reason for 2.
