1962 sbc and turbo 350 swap question
 

Getting ready to mock this up, do I put the output shaft of the trans in the center vertically of the x where the driveshaft goes thru?

Assuming you are meaning the trailing arm crossmember when you say "x", then likely yes. The only reason for any offsetting of the transmission to the left or right is if you are using a rear-end that is offset to one side or the other, but even then I have seen folks center mount the transmission and the deflection of the driveshaft is still not a problem. This might be a bigger issue with a long bed given the extra driveshaft length, but I cannot say for sure.

yes, in the center of the x, it has a two piece driveshaft, not worried about left to right, just the up and down. Thanks!

The only thing I would add is if you have an unusual ride height where the transmission-end u-joint ends up at a large operating angle.

I raised my transmission mount up, including raising the top of the "X" as well as the floor itself to keep the u-joint angles favourable.
