The best way might be a power flush. The poor mans way is to buy several cases of tranny fluid, remove the top cooling line at the radiator and run a hose to a large bucket. Pour the tranny fluid in while the engine is running. You will pump out the bad water/transfluid mixture. Then change the filter and you should be good to go. I had to do this last year because the radiator had a hole in the trans cooler. The water went into the trans and turned everything foamy Pepto-abismal pink.
