It lowers your resale value since there is no way to determine what might be hiding under it. Also, nobody can repaint the rig again unless they only paint up to the edge of the lining.
That being said, it is durable and, if you don't have rust, it should help prevent any future. If you plan to paint the truck anytime, I'd get it painted first and then line the inside. If you only line up to the bed rail, it shouldn't cause any problems for putting a top on if you ever decide to do so again.
