On my work truck I did just that. I cleaned out the channel (scraped and used wire wheel) bondo'ed to reform a smooth surface, primed and painted.

On my other truck, I just sealed it with clear silicone sealer used for exterior gutters. I did this as a preventive measure since it was starting to crack and I know it's going to be a year before I paint it.
