Before all the front sheet metal is aligned to the cab, shouldn't you shim the cab to align with the box? From what I have seen of our trucks, the box always fits higher than the cab so everything else usually has to be shimmed to match starting. I'm not suggesting the box should go on first because that would just be a PITA but as far as alignment goes you need to start with the item that fits the tallest.

As far as the doors go, I would think they should be installed before the fenders. They would be adjusted to fit the hole and the fenders aligned to match the front of the door. The other reason you want to put them on before the fenders is because it is tough to get at the hinge bolts with the fenders on.

I'm no expert on the subject but I just went through the assembly on my truck and these 2 issues stuck out in my mind.
