I like to use GE Silicone II in a caulk tube. It's flexable, water tight and can be removed cleanly if you decide to later on. It goes on neat and easy too!. Just make sure to rub the ceiling down with alcohol really well and clean the back of the headliner also. I use a spare set of stock door panels wedged between the seat with a folded towel wrapped over each end of the edge of the panel that is up against the headliner to prevent marring the vinyl.
