To do it right you use rubber to bring the lexan out flush with the body and use counter sink screws. You should paint a black border around the edges. To do this tape off the part you don't want painted and sand and paint it on the back side.
A right angle electric or air grinder with a sanding disc helps to shape the lexan once you get it close to the right size with a jig saw.
For side windows in our trucks I would use aluminum channel to mount the lexan in the track.
