Instead of making a solid piece patch panel for each opening, make two or three smaller, easier to bend and manipulate panels to fill it in. It is also better (when possible) to weld the panels in while the cowl is bolted securely on the truck because it will help keep it from twisting or warping on a large scale while welding. I did one once off the truck and it turned out great, but when I went to bolt it back in, it was twisted just enough that there was metal tension that I was not comfortable with once it was installed.
