As has been mentioned, the first thing you need to do is isolate it to a certain area: front, rear, middle, etc.

Does it change pitch if you let off on the gas pedal or is it pretty much constant? Rear end and other drive train noises sometimes manifest themselves as you incease speed and diminish when you let off on the pedal.

Whining noises can come from many different areas including the ones you've already checked. I have a wawawawa noise right now that is coming from one of my front tires. Been doing it for a while and I know it's a bad tire (threw a belt).
