I know that this is a couple of days old, but I thought I'd chime in.

I think that the differential yoke being off-center with the transmission or carrier bearing is not the big issue (an inch should be okay), but the thing that you want to watch for is angle. AFAIK, the front and rear yokes need to be operating in parallel planes.
