I would say, if you need to (or just want to) take the wheels off for better access to the parts, go for it. Just use a straight edge on the flat surface of the drums (or disk, depending on your application) and measure from there. But as far as ride height, I would say yes set it at ride height so you know everything is where it will be while driving. That way it'll be the closest to your desired measurements. I don't have bags, nor do I fore see getting them in the future, No money for me.  But, that is what I would do if I did have them. I hope this helps you out a little.
