I had the same situation, where I had all new clutch parts. But years later I was driving it, once the rest of the truck got put back together.

In my case, the noise sounds like a scratching noise. At first it was loud and obnoxious, now after I have put a few hundred miles on it the noise is not as bad but still there at little.
There is no way to lube those bearings, so in yours and my case the grease I think just dried up or something. I just hoped that after driving and the heat created with driving, that the grease would loosen up a little which it has done in my case.
Though, with your over adjusted linkage. You could have burned the bearing, since the grease inside it was hardened from sitting.

I say run it for a while, and hopefully the noisy bearing will settle down.
If not, well - you know what's next.
