I'm no paint or body guy, so take this at face value. If I were doing it, I'd shoot it with some high build primer, and work it from there. This way you're removing the primer to smooth it down as apposed to removing the factory 'glass. Or, and I'm not sure either of these would work in a real world, you could put a skim coat of filler over the entire roof and sand it.
