you probably need to bench bleed your master cylinder since you ran it dry. to do so, put it in a bench vice, and run some tubing from each of the hose connections, back into the reservoir.. so it makes a big loop, then using a screwdriver, push the plunger in until there is no more bubbles or anything..
if you buy a new master cylinder it will come with the hose and fittings you need to make the bench bleeding real easy.
