the gen IV use a different # of teeth on the reluctor ring. They are also variable valve motors so the cams are different.
I'm pretty sure the year of the trans doesn't matter if your planning a rebuild. Stock for stock, the newer stuff is better, you are correct.
Also, make sure you find a trans with the correct tail shaft. Getting a 4wd trans will cause headaches for a 2wd swap.
