If you don't take the wheel/tire off then when the inner fender gets loose and falls down, it don't fall as far.
I've always took the wheel/tire off though, just makes it simpler and only takes a few moments to remove the wheel. If you're taking the fender off anyways, it is a whole lot easier to just remove the fender with the inner attached.
