Anyone feel free to correct me if I'm wrong, the 700R4 should only have hookups for the neutral safety switch and reverse signals. To the best of my knowledge it's not dependent on an ECU for shift points or anything else, however the 4L60E is dependent on the ECU.

I wouldn't worry about anything as long as it does what it should. As far as the unused wires, the truck might have originally been with a TH350 and the connectors were different? Hard to say sight unseen.
