Possibly an issue with commanding lockup. Ignition and misfire codes will sometimes pop up if you have a decent sized cam in a swap with an auto. There is a misfire detection section on the ecm, that counts what it see's as misses. If your running a larger cam, it puts the crank and cam sensors out of phase every x number of rotations and throws a miss. They can raise the threshold in the tune just a bit, and it should ignore the bs misses and only detect a REAL miss (aka multiple misfires or repeated miss).
You'll get symptoms like going in and out of lockup constantly, bogging down on decel because it won't unlock, or random unlocking/bucking under even when there is no change in throttle position.
