All adaptors I've used have the holes countersunk just like an aluminum wheel, so your OEM studs should have plenty of length, sounds like they dropped the ball when they machined your adaptors. Most rear OEM studs are about 3/4" to 1" in length, you should have at least 1/2" of your stud sticking up above the adaptor
