Agreed. You need to align that piece to the character line in the door, not to the top of the fender. The character line is the important part--if you do it wrong, you'll have a crooked spot in the line from the side of the hood, down the whole side of the truck, and it'll look like crap.
Get doors and align them, then hang the fenders and align them, then hang the hood and align it, THEN weld the cowl panel to the fender.
