1, Are these small knobs in the floor to line up a rubber floor mat?

I believe so. I left mine in case I change my mind later in what I'm doing. I'm doing carpet.

2, Have the corners of my floor been patched?

Yes. Common area.

3, I have 8 screws going through the floor under the driver seat area.

They hold the tire iron and jack lever via a spring and/or clip. I removed all my hardware and have them in a labelled bag in case I change my mind with what I am doing.

4, Before I try to clean the paint off. Is this some kind of data plate?

Yes.

5, This forward portion of my tunnel cover is welded in place.

The high hump was originally spot-welded in place, there should be no holes. I think the holes are the welds were drilled out and it was converted to a high hump
