If the motor will be rebuilt, the cost for rebuilding each motor will be close to the same if there is a difference the 350 will be slightly less money. I wouldn't worry about the transmission, three on the tree, holding up. They are tough enough for a 350 with a reasonable driver.

This statement is subjective. I've scattered more than one OG 3spd behind a 300hp sbc.
Yes, they can & do work fine under light load/acceleration. But, in my experience if there's enough traction & you mat the gas pedal, some 3spds will not be up to the task of surviving the resulting load. In my scenarios, two suffered catastrophic failures taking the internal gears, clutch set-up, & bellhousing along for the carnage ride. Both of these failures occurred when accelerating while rolling & not after dumping the clutch.
