Spray in bed-liner
My truck bed has a lot of deep surface rust (but no rust through areas) so im thinking about going with a spray-in bedliner. What is the best way to remove the deep surface rust or will the spray-in liner (line-x) keep the current rust from spreading? I have also been reading about rust converters, but dont know if thats the best way to get rid of the rust before adding the spray on liner.

I would blast it to remove the rust.

I agree. Have it sandblasted then have it treated with POR 15 or another rust preventer, then have the spray in bed liner installed. You will never have another problem with rust

When I got my Speedliner, they actually sanded the bed to bare metal by hand, primered it, then sprayed in the bedliner. My rust wasn't quite as bad as yours though.

Yea, I called the local Line-x dealer and he said they did prep/sand the area first, I just didn't know if they would do a good complete sanding job on the bed of my truck. Guess I just need to take it down to the Line-x guys and see what they will do.

I have speedliner. On my truck, they sanded the bed down, sprayed an adhesive promoting primer, then applied the color matched speedliner. If i were you, i would put some caulk or something in the cracks where the wheel tub meets the fender and where it meets the floor. My tubs are trying to rust because the bedliner cant get between the two layers of metal.
