Leaking Fresh Air Vents & Doors

While we haven't had much rain here in California, when it did rain this past week I had a bit of water come in from either my fresh air vent and or the speaker panel?? Also my doors seems to be letting water in through the metal door panels...so the question is what could I do to fix this? The door seals on the doors are pretty much brand new and installed correctly, what else could be letting the water in? For the kick or speaker panels why does water come in through there, are there any seals that could need replacing? This is my first truck and not too knowledgable on what to look for. Any and all help is greatly appreciated!!
