Is the part of the frame marked by the orange box the same on short and long bed frames? It is just the part before and after that portion that has the extra length correct?

Yes it is. To make a shortbed you take out 14" behind the rear cab mount and 5 3/4 off the rear behind the hanger. The section you have marked is the same and is what you have left after you make it a shortbed (well more than you have marked, but you get the idea).

If you want to have one chassis when you are done cutting there is welding required. 14" needs to be removed from the center of the frame and then the 5" at the rear of the frame needs to be cut off. That does not require welding anything back on.
