looks like you havent tightened the bolts yet, try that and see what happens. your strips are really standing pround of the wood and they should be flush/slightly less than flush.

Yep. The carriage bolts still look loosey goosey.
When they get german (good'n'tight) the strips will drop into the channels into the planks and drop close to flush to the back at the tailgate. The wood will give a bit.

rather than plane down the entire board, you may consider just removing 1/16 of an inch from the underside where the cross brace is.
just a suggestion.

Fairly, but my boards are pine. Much softer so they will give a bit when clamped. Tempest has an idea, but you have to look at how the boards set flush under the angle side brackets. Taking material from the bottom of the boards will create a gap on the sides. If you don't like how tall the runners look, you could take a bit of material off in the wood runner channels. That way they sit lower but the boards are still snug under the side runners.
