I prefer top post mostly because I've never had anything but bad luck with side post batteries.

GM's sandwich design with multiple connections on side-posts are a royal pain, great place for corrosion to build up and leave you stranded.
OTOH, I've seen where top post batteries get a thin layer of film on top, it actually conducts and slowly drains your battery.
As has been recommended multiple times, get 'em with both!
One other tip: Interstate Batteries. Go to a warehouse, not a parts store. I've bought nothing but their blems for 10 years or so, never had a single problem out of 'em and I pay $39 apiece. I found some 75-pounders there last time I was there, they're fire truck take-offs (they're immediately swapped out if a truck doesn't start on the first try, they can't afford a firetruck that can't respond) and they get $75 apiece. That's what I'm going to mount in the triangle box in front of my trailer for the winch, I know a guy using the same setup and he only charges it once a month and loads 4 - 5 cars a week!

I've always heard that if you run dual batteries it is very important to have a matched pair. A lot of guys will even check the date stamp to make sure they are identical. Having one better than the other creates a disturbance in the force (little Star Wars reference just for fun) and will lead to premature alternator failure. Or so I'm told. Went through it with my diesel so I believe it to be true.
