Mounting Bed
I've been having trouble trying to get my bed mounted right so that all the lines line up with the cab. The lower trim line on the bed is higher than the cab's. The cab hasn't been taken off but I know the bed was during paint. The bed appears to be seated properly on the mounts. Also when putting the rear bumper on it hits the body on the passenger side. Is it possible that the rubber cab mounts are worn out making the cab sit lower or do I need to focus on the bed?

Very possible. You may have to shim, buy new mounts and even shim after you get new mounts. Many times people lose shims and just bolt the cab ro bed back on without them. It takes quite a bit of work to line up the panels so just stick with it.
When/if you shim the cab you will also have to watch the front clip since it could throw that out a bit too.

 Also is your bed floor steel or wood? If it is wood there is a chance that the bed racked while it was off the truck. Still a chance if it is steel but not as high.
