Lowering shackles

I ordered some 2" front springs and 2" rear shackles for my 86 from Summit racing. The company that makes them is Ground Force. The front springs shouldn't be a problem, but the instructions with the rear shackles say that I need to cut a section out of the cross sill support of the bed just above the shackles.

Has anyone else had to do this with shackles? Has anyone used this brand? Is there a better way to lower the rear just a couple inches?
