I've redone two or three oem fenders and it's always a pain to get them to line up as well. Like was already said, the best way that I've ever found is to start bolts in the oes that more or less line up and use a small punch un the open holes to pry everything else into place. The ones on the bottom can also sometimes be "encouraged" with a strategically placed bottle jack
