How to fix repop doors??

So the day finally came for me to hang my new doors. I started on the passenger side first. It was a tight fit but lined up. Later I installed the weather seal and the door wouldn't close. I think I need to shim the door, right?

My big problem is the drivers side door. The damn thing doesn't fit. The window frame hits at the top corner. I searched and found posts where guys have drilled out the spot welds to make it fit. I need more details on the fix. Do you removed the window frame completely or just drill out the welds on the latch side and push it lower into the door?
