How to deal with rusty bolt holes?

I took my door panels off my 1971 chevy C10 custom yesterday and changed the door locks. In the process, I stripped one of the stainless fasteners. I managed to get it out, carefully, but then I had to replace it. I went to Ace Hardware and found one that was SIMILAR, but not quite perfect. In addition, I'm left with very rusty machine screw holes.

How should I clean up these holes? And what should I put in there when I'm done? These looks pretty close to stock: http://www.classicpartsusa.com/produ...71_Truck_Parts
