Supposedly the reason the AFM isn't used with a manual is that it is hard to engage smoothly.

I see no reason that you couldn't use VVT with a manual transmission, however - we've successfully used it on other engine types when backed with a manual transmission. (Whether GM ECUs will support this combination or throw an error, I'm not sure.)
