Gasket questions

Can anyone tell me...

On the new style gaskets that have an O-ring built into them do you need to use silicon or what is recommended? The gasket I am refering to is the thermostat housing.

Also I feel a little foolish asking this one but, on the exhaust manifolds I seem to remember always having the "flat side" of the gasket towards the head. However, I was told by a parts guy at a local parts store that it was the other way around with the flat side away from the head. It doesn't seem right for some reason. It has been a while and if the parts guy wasn't so sure about it, I am sure it wouldn't have come up. Can someone set me straight.
