Door alignment issues

Trying to figure this out andy help would be great.

The bottom corner of the door seems to sit inside more. On the other side the door corner would stick in but once I put in the body bushings it was straight. I spend a good time making sure all the body mounts where in right and bolted down. So any info, tips, and what not would be great.

Also I understand you can shim the body mounts to get moving but does anyone know the what body mount does what effect to the door.
