Mounting Bed

I've been having trouble trying to get my bed mounted right so that all the lines line up with the cab. The lower trim line on the bed is higher than the cab's. The cab hasn't been taken off but I know the bed was during paint. The bed appears to be seated properly on the mounts. Also when putting the rear bumper on it hits the body on the passenger side. Is it possible that the rubber cab mounts are worn out making the cab sit lower or do I need to focus on the bed?
