Weatherproofing

I have removed the doors on my 66 pickup to paint the inside cab. I decided to replace the weatherproofing that seals the door from rain and bought some from LMC truck.
Now that I have finished the paint and replaced the molding, the door doesent fit right at the bottom. It has good spacing on the top and sides but on the bottom it is sticking out about 1/2 inch. Also I have to slam the door hard to make it latch.
Will the molding ever compress enough so that it will close evenly or will I have to try to bend the bottom to fit the truck?
Any body ever had this problem?
