2 ideas on the radiator/hood interference...
I didn't see how it was mounted, and what the fan/shroud clearance would be...
the ideal thing would be to just drop the radiator down just the 3.5 inches, it looks like there is plenty of room underneath.

another thing you could think about is a body lift, leave the radiator where it is, and space out all the body mounts 3.5 inches, like they do on 4wd's, that would lift up your body high enough to get the hood to close. with a body lift you might run into issues where you need to lengthen , or move linkages that come from the body- clutch,brake line,gas pedal inkage, steering column.
