Line ex?

So I am in the process of building a 2wd gmc, what are the drawbacks of having it line exed inside and possibly a little over the rail so the top doesn't wear through my new paint. I plan on going topless 95% but I don't know how much damage to the paint it will do when installed. It is turning out to be a show quality rig but I dont want it to look like a truck. Any advise? Over the rails or not? I in the middle of tubbing the rear fenders before linex for future mods. Thanks
