crossmember problem

have an 82 1/2 ton truck. Used to be a standard and i changed it to an auto th350. The crossmember set too far back for the transmission mount to set in. So i had to drill holes one side to move it forward. Once i did the mount set about 3/4 of an inch or so to one side and had to push the tailshaft towards one side to get it to bolt up to the crossmember. Is this normal? Or what might be a problem?
