Engine mount question

I pulled the 307 out to replace it with a fresh 350. The old motor mounts were separated, so I went to Napa and got new ones. I put the new ones on the block, put the trans back to the motor and set it all back in. Problem though. The passenger side just will not line up. I am only about half of a hole or less off, but it will not go. Am I missing something? I have loosened the towers to let them move. It will line up front to back, but the way it is off is like the engine is not far enough down in the "cradles". Help???!!!!! I let it sit overnight hoping the new rubber would compress a little, but it didn't.
