leak from the cowl area..anyone else had this?

in the process of stripping my whole interior out to paint the dash and dynamat the entire inside of the truck i found some wetness under the carpet...so after spraying the truck w/ a hose for a few min i found a small drip coming from high up under the dash. I found a decent sized bubbly looking rust spot that was slowly seeping water. I scraped the paint away but the metal is still fairly solid. When i removed the cowl panel if found a small but pretty deep rust spot along the forward seam of the cowl w/ the strip of caulking along it that im guessing was the only logical place the water was getting into. The rust spot is on the same vertical plane as the hole for the throttle cable in the firewall just to give you an idea where....

just wondering if anyone else has had this problem and what they did to fix it. So far the only thing i can think of is sand the rust spot on the interior clean and repaint it and grind/paint/recaulk the cowl area where its rusted. Im just worried about any residual moisture that might be left that i cant see or get too.

any suggestions?
