Water leaking into cab....couple possibilities

Ok so I just got my truck back from the paint shop and I'm getting it put back together. I went out sunday and monday and got my dash together, put all my sound deadner down and installed my front carpet. It has been raining all day today, so I go out tonight after the rain to work on the carpet a little more and its wet by the kicks and the doors. So first off, I know my stupid roof lights are leaking cause I could stick my fingers in the sun visor hole and feel moisture. They are screwed right into the roof, there are no clips, and the screws dont really catch like they are suppose to. Also there are no washers under the screw heads. So thats leaking for sure. So are those suppose to have the clips the sandwich the metal that the screw threads in to? I might just see if I can get a body shop to shave them, I dont like the way they look anyway.
The second thing I'm wondering is, since I dont have any door panels in the truck right now, could rain have gotten in the truck through the doors. Do the door panels act as a moisture barrier. I would think while it was sitting still rain would just go straight through the door, I dont see how it could be diverted to flow inside the truck and and yes my drain holes in the door are all clear. Any help would be greatly appreciated. Thanks!!
