Rear end swap question

Just wondering for anyone that's done a rear end swap, when you re-welded on the perches, did you remove the axles and how did you prevent the rear end from warping from the heat of the welds? Any tips or advice would be awesome as I've heard some horror stories of people messing up their rear end housings doing it wrong. Thanks!
