Door removal - best way?

I have the front clip off my '72 Sierra Grande in preparation for replacing inner/outer rockers/cab mounts and cab corners. My doors fit great and the hinges seem good. Do I unbolt them from the cab or from the doors to best preserve the fit. I have heard of the drilling two holes in each hinge to preserve alignment. Is that best or just mark them with a sharpie or a scribe line?
