Side Molding Mounting Holes

1. Is the area around the Side Molding Mounting Hole supposed to follow the body contour? That is, flat or curved with the body depending on where the hole is located?

2. If these have been "dimpled" by some overly aggressive person with a ball peen hammer, any suggestions on how to rework them?

Background:
I’m stripping the bed on my truck for paint, and someone in the past has filled the Side Molding Mounting Holes with body filler. It also appears to me that they “dimpled” these mounting holes in to the body before filling them with in order to make the filler stick to the hole.

My truck cab did not originally have Side Molding although one of the fenders and one of the doors had Side Molding holes which have been weld filled (kind of a Frankenstein of body parts). In the end, I think I want to purchase and install Side Molding, so I'm trying to determine the best path forward to repair these areas on the bed sides.
