Door alignment?
When you open you doors do they swing out and up just a hair in the rear. If you measure the back of the door to the ground closed and then open is it up a bit? On my driverside my door pilar was twisted out(some air head drove the pickup many years ago and backed into something with the door open and twisted the pilar) I found this out after I had to much time and money stuck into the cab to just find a new one. I am haveing a hard time lining things up, I will have to post pics.

Another problem I have is the rear of the door is in farther than the outside line of the cab. but the top of the door is aligned, and so is the very bottom with the rocker, it is just in that one spot(see pic) has anybody ran into this? The pic where the door is sitting to the rocker I will just move the rocker down a littlesince it is only tacked in. The door pilar was realy messed up to the point where I couldn't close the door because the hinges were closing together too far and hitting, but I think I got that straight.

Get a block and beat the inside edge of the door out some. Sometimes you have to make adjustments that do not seem normal to most but in reality this is what is done to make things right.

I got everything to line up but the bottom of the door, is sits out farther than the rocker and the rocker is lined up with everything else. Is a 1/2" gap at the back of the door skin to the cab too large of a gap?

Yes, beat in the door edge with a block of wood very carefully, your door is twisted some how. Make sure you have gasket in the door and everything latched to make sure that you are not overadjusting.
