Whats this wire ?

Theres a black wire coming from the wires that run on top of the radiator it has a rubber thing connected at each end to put them together and is hanging by the battery what could it be ? What do i do with it ? is it hot or ground looks like it would go to that thing on the fender that holds the hot wire from the battey ??

those "rubber thingys" are fuse holders the black goes on the junction terminal on the fender

do u know what size fuse i put in there ? What does it run ??

Does that wire not being hooked up have anything to do with my rear lights not working ?

Not that I know of--if I remember right it only protects the gauge . The 4 wire harness (green, yellow, brown, ?) that comes out of firewall next to gas linkage is what feeds your rear lights-check it out -maybe loose somewhere.
