If its not major then get a paintless dent removal place to take them out. You'd be amazed how good these guys can be.

As for the notch and bags, that's what I did with my 98 and I couldn't be happier. The more I load it and fill the bags, the softer and nicer the ride gets. I always have either two standup jetskis or two sportbikes in the bed.
